    Could you use the option in Advanced Browse Mode > Library View > Hide lossy duplicates if lossless track is available

    Steps 1 to 7 of the linked web page show how create an empty file in a folder of your choice. The file name in the example after completing step 7 would be "Sample.txt" if you don't change the name of the newly created file.

    That name is what you would put into the "Skip Sentinel Filename" in the settings for "My Music". You would create an empty file with this name in each sub-folder that you wish to exclude from scanning. The method is good for excluding sub-folders from a scan.

    To validate, setting the log level of "Media & Playlist Folder Scanning" to "info" will produce entries in the log in the form "Skipping FOLDERNAME".

    Now that we know what you want to achieve you can either use the exclude function or rearrange your files to suit

    I’d do something like
    C:\user\downloads\flac
    C:\user\downloads\mp3

    Then I’d point LMS at the FLAC folder only.

    I’m actually doing something similar but with lots of folders. LMS will let you have a considerable number specified.
