Thanks, I found the problem - I'd copied the database to a local machine and run the update using sqlitestudio. In copying it back I forgot to revert ownership to LMS. A quick chown and update scan and the problem is solved - I now have only one instance and all tracks are present.

Could you elaborate? I used LMS from the launch of the SB3 through 2015 and never encountered this issue previously. I've come back to LMS in the past 6 months or so and never encountered it till this past weekend. Looking at the database, it's clear there have been many changes under the hood....

That'd mean a bug. No way I'm rebuilding the library with all the cached artwork etc (5.6G). I'd rather go mess with the internals of the database or move the album out of the library, rescan, move it back and rescan....
