Exactly what I do as well.
Like you I run two systems (but only 5 miles apart) and synchronise files between them via site to site VPN. The secret to making favourites and playlists work on both is it to mount the storage (QNAP in my case) in an identical manner although they don't both have to be Samba or NFS just mounted the same. I have one as NFS and the other as Samba.(I know you know this Jim but mentioning it for others).
I have had to rebuild pcp and LMS a few times in the past. I also maintain 2 systems that I keep identical, but they are 250 miles away. I (as many do) use Samba to be able to create my mounted pcp drives as a network location. I regularly backup favorites.opml to my PC for this reason. Yes, you can replace the favorites file when the system is idle, and (I think) if you back out, then back in to favorites, they are updated.
There has been discussion in the past that you can copy the entire \slimserver\ folder, but Michael mherger has cautioned against copying cache. There is an old thread that it's ok if you change a couple entries in a couple files (I can dig it up if desired).

Then I might look through the LMS settings to see if there is something I changed from default and note it (like persistent mode).
My system is very simple, this might not work for everyone.
Would I be right in saying if I copy my Favourites file I can paste this into me fresh installation so I don't have to put them all in again?
Yes, that should be possible. I do this occasionally for offline editing of the favorites.opml file. After overwriting the favorites.opml file LMS should be restarted to pick up the changes. I know how to do this for my LMS running on Linux Mint, but not for LMS running on pCP. So you need to figure this out first.
EDIT: I just had a look at the pCP help pages. You can start, stop and restart LMS from the pCP LMS page. The safest way for inserting your favorites.opml file would be to stop LMS, then copy your favorites.opml file to the correct location, and then restart LMS.
The symptoms that you experience seem to indicate that the LMS part of pCP is corrupted. If I were you I would indeed consider a full reinstallation, including a reformat of your SD card.
Tip: When after a full reinstallation you have a working system again, make a backup of your SD card in the form of a disk image. For making a disk image I use a program called Win32 Disk Imager. To limit the size of the image use option "Read Only Allocated Partitions", see screenshot below.
Ah well, I was hoping it wouldn't come to it but a full reinstall is probably the best move but not the end of the world.

Definitely the correct sequence of numbers in the address? I thought these were usually 192.168.1.nnn. not always of course. I'm an expert at reading what I think is there and not the actual characters
Did you also try http://192.168.68.123:9000? You should then get LMS with default skin.

Secondly, yes LMS is running according to the pCP page.
