Have you considered using flac? It's lossless so quality is 100%. The downside
is that it doesn't achieve file sizes as small as mp3.

If you do choose mp3 then lame is the defacto standard encoder.

Have a look here for a solution that will encode and tag your wavs into mp3:

I've used Active WMA Studio. http://www.shelltoys.com/wma_studio/index.html
It can batch convert to/from a number of different formats. It isn't free
though.
