What do you mean by cue sheet?

I have selected the "Keep iTunes Folder Organised" option, this ensures all
tracks are stored by artist, album and track name.

A CUE sheet is sometimes created to list tracks. It would be a text file in the
same directory as the mp3 files. The contents of the cue sheet would list all
the gons in order, with timing information. This could be why you see doubles.
It is still incorrect behaviour, but it would help to know the cause.
