I understand that SS now uses MySQL as the underlying DB engine. Is it possible for me to use that installation of MySQL (e.g. query it for info that SS populated into it?). I tried but cannot find a mysql.exe file anywhere (all I see is mysqld.exe, which does open up a client at the command prompt as I would expect).

If I want to be able to mess around with MySQL is my only option to install it as a stand-lone server? I saw the wiki on how to tell SS to use the stand-alone MySQL i/o the once packaged with SS itself.

Thanks

Sure, you can do that.
You need to install the MySql client and query tools for your OS
platform. Get them from http://dev.mysql.com

I use SQLYog as an interface to the packaged MySQL.

It's important to note that Slim's instance of MySQL doesn't run on the default port 3306. I think it's port 9092, but you can look it up in the SlimServer prefs file.
