I would like to update all my tag-embedded cover art to 1000x1000. Most of it already is, but now I need to find which of my 20k tracks are not. I am looking for a tool/method to scan all my songs and give me a list of the files containing smaller than 1000x1000 art. I have mostly FLAC files but about 10% are MP3.

I believe mp3tag can show artwork dimensions, load the lot, add the field (refer to heir docs for field name) and sort by that field - I presume your artwork is embedded.
You could also try bliss: http://www.blisshq.com/tour/cover-art.htmlLinux finally gets a great audio tagger: puddletag - now packaged in most Linux distributions.

dbPoweramp has a beta of a new package they're calling PerfectTUNES, which includes a nice artwork fixer.
