I haven't had the Touch very long (have had Classic and Boom for awhile, though), but it seems like whenever a Squeezebox software update comes along, I have to re-install one of my apps else it doesn't work after the upgrade.
The app in question is the Custom Clock applet.
Does anyone know if this is normal, or whether it's app-specific?

It's normal.
After a firmware upgrade every Applet could break your Touch.
They want you to see that it works again after the upgrade.
Then you can reinstall all Applets with a single click ... and if it's broke you know who to blame
