Yes, all connections are digital.
Only analog devices in my system are a vinyl player and the chassis amps in the speakers.
Also, all replay gain features are disabled although replay gain tags have been made for all flac files using foobar.
But I have now updated all my software (SBS on Tranquil WHS 7.5.3 - r31792,
Touch Firmware: 7.5.3-r9283) and will try again tomorrow.

A mystery then ? hopefully you only added rg tags with foobar and did not run some normalization process ?
I have not used foobar since 2006 So I'm not up tp speed with the current plugins for fb2k .
maybe you can try to rip a CD again and not using your foobar process and compare that CD aginst the flac files, or wav files just for the test.
Just to exclude things in your rip and tag routine :-/
Do you have EAC or dBpoweramp ?--------------------------------------------------------------------
