I just installed 7.2 with fw 62 on my Transporter, and want to connect my DEQ 2496. I can't find the menu for the digital loop. There is no settings/audio/digital loop menu.

Go to Setting => tab page Player and choose Audio from the drop down menu. There you will find the relevant options (Effects loop input and Effects loop clock mode).

Strange, I only have the volume and crossfade submenu in Audio...... Are you sure the setting must be there?

Yup. Here all the options are on that page.
If you have any other device (e.g. another SB3 or SBR), make sure the transporter is chosen in the left drop down. The digital loop options are obviously only shown for the transporter.

Does anyone know if there is a way to enable/disable the digital loop from the Transporter itself (i.e. without having to go into SqueezeCenter)? It does not show up under 'Settings' on the Transporter menu as it does in SqueezeCenter.

As far as I know this can only be done in the Web interface, not via the transporter (or SBC). Correct me if I'm wrong.
