After you have SlimServer clear and rescan, there should be no problem. SS uses the tags for browsing unless you are in "Browse Music Folder," so it should not matter that the file and directory conventions are not consistent across your entire library.
I have a couple of additional questions. I've converted approximately 80% of my collection to the new directory format with very few issues so far. However I notice that the main music directory now has m3u files, and text documents that were part of the original ripping process. Also there are Jpegs that I downloaded when using Media Monkey. Can I just leave these files where they are?

Also, I was unable to change tags on "various" alsbums that I have. I tried using "F:\Music - Lossless \Various Artists\%album%\$num(%track%,2) - %artist% - %title%", but got the following message saying that "file cannot be renamed.....system cannot find the path specified.
