Sounds like you have one file, and it is missing the cuesheet stuff.
I don't use cuesheets, so you'll have to ask folks who use them.

Yep, from what I gathered reading the Flac documentation on their site, for individual files, you have to provide the file name of cuesheet + check cuesheet box in order for it to tag. But as you indicated (I think) I can just point the flac encoder to the directory with .wav's and corresponding cue sheets and everything should be gravy. Will try after work.
