In EAC I select all tracks and then, under the action tab, just use the "copy selections" (uncompressed) command. Am I doing this right to create wav files or is there a better way. I'm not sure about the options like "copy using indices"

To rip to flac, you need to choose "compressed" to use the encoder you
have configured.

Also to be absolutely sure that you're getting a perfect copy you want to do a Test & Copy Selections (Compressed) which reads the CD twice to ensure that both copies are identical.
That takes double the time and has debatible value but if you're doing this once for a music archive, it can't hurt.
Have you read and applied all of these settings?

I thought EAC automatically checked to see if there were errors in the copy process?

I've certainly seen it in burst mode, never in secure mode.
